Go to start - run - regedit - ok
Check this key:
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows NT\CurrentVersion\Winlogon
And tell me if it has value shell="explorer.exe" ?

Hi Shaba.
Curiously I can't access the PC on "Safe Mode". My user simply does not go through. It may be because it is a user only registrated at the domain, and not locally.
I can acces in "Safe Mode with networking". If that is good, please tell me so to continue with the instructions. Otherwise, please let me know what to do.

It's personal in that only I used it, but its my work's PC.
I'm trying by all means to avoid calling tech support, as their normal response is to wipe off everything and do a clean install from scratch.
Please tell me if you can continue helping me.
The malware problem is "gone", as I don't have the pop-up anymore. But the shell and shutdown issues are still here with me.
